If I add a track of new audio in Pro Tools - do I need to activate all the plug in instances and replay the entire song?
Or just activate the plug in on the new track and play the entire song with just the one plug in active?..

No you don't...that's exactly what the "This Channel" LEARN/MIX is for. Add your track then, if it's only a chorus part, LEARN that section and press MIX. If it's a part playing through the entire song I often press MIX immediately after pressing LEARN in order to quickly drop the elements level into the ball-park so it's "listenable" then press LEARN again to give the Monolith a proper look at the parts average level.
